University Utrecht Netherlands PhD Opening on BioMembranes

helpBIOTECH CSIR JRF/NET June 2012 Coaching

PhD researcher on modulation of host cell membrane dynamics by Salmonella typhimurium

Job description

Salmonella typhimurium is a bacterial pathogen that can proliferate within epithelial cells as well as in professional phagocytes. The bacterium uses two type 3 secretion systems (T3SSs) to translocate effector proteins into host cells. Bacterial effector proteins are secreted into the host cell to enable the bacterium to survive and replicate inside vacuolar compartments termed Salmonella-containing vacuoles. Although it is known that Salmonella effectors interact with the host cell secretory pathway such as the Golgi appartus, the molecular mechanisms of these interactions are largely unknown.

The host cell secretory pathway is intimately connected with cellular lipid metabolism and several effectors that are secreted by Salmonella target the host cell lipid metabolism. Our laboratory specializes in cellular membrane dynamics and lipid biochemistry and aims to apply this knowledge to the characterization of the molecular protein and lipid based interactions of Salmonella secreted effector proteins with the secretory pathway. The research involves study of host cell membrane dynamics, protein-protein interactions and membrane lipid metabolism.

Techniques used: state of the art biochemical, molecular-biological, cell-biological and microbiological techniques including cell culture, immunoblotting, fluorescence microscopy, expression of cDNA, GST pulldown assays, yeast two-hybrid screening, lipid analysis using mass spectrometry.

Project Positions @ IIIT Hyderabad on Computational Core for Plant Metabolomics

helpBIOTECH CSIR JRF/NET June 2012 Coaching

IIIT Hyderabad

Computational Core for Plant Metabolomics

Positions are open... Apply

Introduction

The metabolome is the complete set of all small molecule (<1500 Da) metabolites found in a specific cell, organ or organism. Together with the genome, the transcriptome and the proteome, the metabolome is considered to be the fourth ‘omic’ building block of systems biology. Constituting the proverbial ‘last mile’ in the ‘genotype to phenotype’ paradigm, the metabolome encompasses perhaps the largest number of ‘clues’ for understanding the molecular basis of phenotypes. Due to its power to detect broad, including unknown, classes of compounds, metabolomics today is poised for the identification of metabolic network modules which are affected by developmental, genetic and environmental changes.

Objectives

This is the homepage of a project sanctioned through the Department of Biotechnology (DBT), Govt. of India, which has the following objectives:

Develop a metabolomic database using SQL and XML platforms for effective and efficient handling of the volume and complexity of metabolomic data.

Capture, secure, serve data and provide tools for analysis back to experimentalists.

Develop models of metabolite pathway networking and validate models against transcriptome / metabolome and proteome data obtained.

In concert with other experimental groups in the plant metabolomics network, develop software suitable for predicting networks of metabolite formation, analysis / storage and retrieval of metabolites.

Organization of Work Elements

The work will be carried out at two institutes: IIIT Hyderabad and JNU, New Delhi. The duration of the project is five years (September, 2011-2016).

Metabolomics database, metabolomic LIMS and data standards (IIIT-H)

Spectral analysis tools for metabolomics (JNU)

Bioinformatics, systems and metabolomic modeling (IIIT-H+JNU)
